I've had similar problems (well, they still haunt me from time to time) and the only thing that I may add to what has been said is that, depending of how your system works, closed loops (especially when involves flowrate control) may be a problem. Usually what helps me is to add in the loop an input/output delayer. Basically what it does is to hold the output from a component for one time step. It ends up "opening" the loop without major impacts into what I am calculating.
