I write the text output of the TRNSYS files, which have the same names, to their own directory. Then I specify the name of the text files as well as their directory to be read by Matlab, which is running at different accounts too. Do you think it is the right approach?

You should be fine as long as the files don’t point to the same output file (input data files are fine). Some of the optimization studies we do run 16 copies of TRNSYS simultaneously from the same directory using exactly the same input file but with different
parameters. But if you want to check, run the file from one directory and let it finish and then run your other file from the other directory. Store the files and then run both at the same time and compare to the stored files.
