The problem is most assuredly one of permissions and file
locations and we haven't hit on the one that is causing the
problem yet.
May I ask in what location you installed GenOpt? I seem to recall that the last time I installed GenOpt I could not get it to work in its default location (which was in a \Users\ directory). I ended up putting it in a d:\GenOpt folder to get it entirely away from the c:\ drive. TRNSYS, however is installed on c:\.
