  That is usually an indication that somehow the window that you added did not get assigned to a zone. I'd recommend that you delete the windows, make sure you select a zone, then start readding them a few at a time and importing them into TRNBuild to make sure that they're getting assigned correctly. It may well be that these are the exact steps that you are following; I have certainly seen Trnsys3d get into trouble assigning fenestrations to zones all of its own accord but I think that deleting them and then importing and saving lots of copies of the *.idf along the way solved my problem in the end.
