Indeed, I could solve the problem but I am not so sure what the reason is, or it is true:

*** My rough solution (without any reason):
I ran the simulation with constant value for 9000 data, and it gives the results for all time-steps. So I guess I should increase the Decimals. I did it and increased from 4 to 7 for humidity ratio (kg/kg) and now it is working.

What do you think? Is it the solution?

Reza,
   NaN stands for "not a number" and it is usually the result of a model dividing by zero internally. In order to find where the NaN occurs, it is necessary to run your simulation using the line by line debugger in a fortran compiler. If you don't have a compiler and have checked your *.m code to make certain that it cannot produce a division by zero then it might be helpful to know how this NaN is being reported (is it in the lst/log files? is it reported as a FORTRAN error on screen?) in order to get a better idea of where you might look for the problem.
